Brake noise in 2007 model A3

I have a 2007 model Audi A3. Recently I replaced the entire brake system in my vehicle. Now some kind of vibration and noise is coming while braking. I guess this is due to the problems with brake rotor. I read a blog regarding this here How To Diagnose Brake Noises | Service Plus 416 : Toronto Automotive Garage. They have mentioned some reasons and diagnosing methods for this. Somebody told me that this can also happen due to the way we apply brakes. What do you think about this problem?
