Default Moisture inside 2000 A4 1.8T

So I am getting moisture on the insides of the windows when the car is parked or when there are a number of people in the car. I had slow wiper syndrome so I have taken the wiper assembly out of the car and greased this all up and cleaned all of the drains when it was apart. I also replaced the hepa filter because it was black but no leaks in the cowl area and no built up crap. The car is a 2000 A4 with the manual transmission and a 1.8T motor with a sunroof.

My new best friend decided to use the I-thing integration kit and I am grabbing his PhatNoise set-up so I was remove the rack that holds the spare tire kit and CD stacker from the drivers side rear of the car and I noticed a few beads of water here and there but nothing really bad. Moisture at this time of the year is pretty common especially with the cold nights and warmish (in the sun) days we have been seeing on the West Coast. What I did notice was what looks like a drain under where the stacker goes so I just wanted to make sure this should be open. It looks like it is supposed to be there as the sheet metal doesn't look bent or deformed but I was wondering if anyone else has seen this to confirm it should be as it is....

My floors are not wet but I do feel a little dampness under the doors so I was thinking it may be a vapour leaking but when I was searching for window regulator replacements it doesn't seem like they use them. What seals the water inside the door from entering the car? They are wet doors and there are drains on the bottom of the door from what I see so the moisture must enter the top and leak out the bottom. I haven't checked the sunroof drains as of yet but when it is raining or the car is washed I don't get puddles inside the car.

It isn't leaking enough to make the car wet inside but it is allowing the windows to fog up a bit. I was thinking doors because I can see a bit of water on the inside of the door seals and this is a common leak area on VW's.

I finally got ELSA going again and there are vapour barriers that are sealed to the door and I think one or more of these are leaking. I was hoping I wouldn't have to start taking door panels off but I could feel water on the bottom of at least one panel so I have to look. I can also feel a draft around the power window switches as well so it does seem like air is getting in there. There's no standing water in the car but there is enough moisture to fog the windows so I want to address this while it is not raining.
