'98 A4 cyl 1 misfire

Wondering if anyone has run into the same problem. I've got a 1998 A4 2.8L Quattro that took on quite a bit of water driving during a storm. Stalled it out, but got her started again and made it home to the garage, took apart the all the intake and dried it out best I could. Next day noticed driving at around 60km/h and low revs it started to shudder and the check engine light came on. Took her for a code read and it came up cyl 1 misfire. Changed the plugs, coil pack, and the plug wires in hopes something would fix it but no avail. It's just a stock 2.8L with tiptronic transmission and a K&N cold air intake. Any suggestions would be appreciated.

I had issues with a cylinder 3 misfire and it was the ignition module. If you tried everything else thats where my bet is. BTW much cheaper aftermarket than dealer.

I phoned a few mechanics and one said that he had a car with the same problem and changed the valve cover gaskets. Don't understand how that would cause misfire, but I'm going to try that, and if that doesn't work then I'll order the ignition module. Thanks for the idea.
